For the last while have been manually lowering the roof until I get around to replacing the hydraulic lines. The problem is the two back side windows will not come up. Any thoughts on what could be the problem,

when you are raising the top, the micro switches on the ram is not being made. You can either "jump"the relays, left and right to raise the windows, or reach in and pull the frame and the ram up to the locked position so the windows will raise with the top switch. If you do that, you will have to gently push the ram down slightly to unlock it to manually lower the top. See your owners manual for instructions on manual raise and lowering the top.
