Aftermarket subwoofer

There are a few threads on this, but the short version is this: There are very few 6x9" woofers. There are fewer that are dual voice coil that will match up with the factory amp's 2 channels. And even fewer that are shallow enough depth to go in it's place. So that said, there are a couple options:
One, if it's just that the factory sub has worn out, you can very easily and cheaply repair the foam surround with a repair kit, and some time. The sound from the stock unit when repaired, is quite respectable for what it is.
Two, you can try to find a shallow mount 6x9 woofer that will physically fit, and chances are it'll only be a single voice coil. As it's a sub design, you shouldn't notice much difference since it's rare that a sub track fades from left to right. You'd just be losing a channel (and power from that 2nd channel).
Three, you can do the same as two, but go with a completely separate amplifier to drive the new speaker with a single channel instead.
The easiest of the three, is option 1. It takes about an hour or so to remove the shelf, then glue the speaker overnight with the kit, reassemble, and you're all good to go. And as a side note: Setting the Listening Position mode to "FRONT" on the head unit, will give you the best "bass" response from the system.
EDIT: Went and dug my other one out of the closet. A member here had picked up a pair of CDT Audio 6x9 woofers that JUST fit the opening and depth. Single Voice Coil. I think she has done the swap to that. I was going to, and then ended up with the repaired stock and have been happy enough with it that I never swapped over to the CDT one. I believe it is this model, or at least one very similar:
