Sunroof won't close completely
Recently acquired a XJ6 project and I stuck a battery in to see what works (got to fix fuel leak before getting it going). The sunroof went operated just find, but I noticed water in the car a few days later. It was sealed before, but it didn't seem to go back to where it was.
On the drivers side there is now about a 1/2" gap at the front and the rear of the panel doesn't look to be all the way up. I'm not at all familiar with th XJ6 sunroof, so I was looking for advice to fast-track getting it sealed back up.
Can something be simply off-track? A bad adjustment?
Additionally, where are the drains? Even cracked a bit I don't feel it should have gotten this wet inside.

well if it is raining and you have 1/2" inch gap, water will go inside.
The drains I think ends up at the base of the rear windshield, in fact it is usually rusted over there in most of the xj6 III.
I have the same problem of yours. Today 'll bring ti to the mechanic, not able to fix it myself.

There are 4 drain hoses on the Series III sunroof. The two front hoses drain into the front fenders just behind the front wheels, right around the leaper badge (and if the drain slot at the bottom of the fender becomes clogged the result is rust in that part of the fender); the rear drain hoses do not drain near the rear glass. They go all the way down the rear fender to exit in the dual-duty grommet that you can see when you open the rear door. The grommet acts both as a door buffer and as the drain point for the sunroof.

Or is it a bit draggy?
Start by making sure the tracks are clean....for as far back as you can manage to see and clean them. Add some light smears of grease. If the s/r hasn't been used in a long time some exercise might help.
If you remove the rear seat you can access the drive side of the sunroof motor where the cables attach on the bulkhead between the trunk. If you remove the cables from the drive (easy) the sun roof can be slid back-n-forth by hand...to either drive it fully home or to exercise it.
This assumes Series III car with factory sunroof

It seemed to operate pretty well, faster than the windows anyway (yes its a s3, Doug).
I noticed the metal u-shaped rail was popped off a white plastic keeper at the end. Didn't really look at it much so I'm not sure if thats the track.
I guess I'll check the drains all the way around with compressed air, because it didn't rain that heavy.
Most of the water was around the front edge it seemed but it was definitely around the back as well, plenty of migration through the headliner.

Be careful how you use compressed air. Do not try it from the roof end. I did that on a Nissan Maxima's sunroof and because the drain hoses were properly plugged up, just ended up blowing the hoses off their fittings and eventually had to seal up the roof drains and try not to drive in wet weather. Try to reverse blow from the lower drain points after manually clearing the roof drains first and use very low pressure.
