Default 2000 XKR Convertible Top Question

I have done a fair amount of searching on the forum with no luck finding a post that matches my problem before posing the following question:
I have been working on engine maintenance for the last 3-4 weeks on my car with the battery disconnected. I had my battery on a tender the whole time, hooked it back up and started the engine to check my engine work. The car has had the top up the whole time. I decided to cycle the top which up until now has worked perfectly. I lowered the top with no issues, and when I raised the top, it stops just short of the left and right latch pin holes in the windshield frame, and the latch obviously cannot pull it shut as the pins are sitting on top of the window frame. If I pull forward on the top, I can get it to latch, it just stop about 1/4 inch short. Pump is full of fluid, and I have no leaks I can see. Confusing part to me is I didn't touch a thing on the top..I was working on the engine...I've read about the "Hard reset" procedure, but also people have mentioned "Soft top reset"..I found how to do the hard reset with the battery, but have not done that yet, is there two resets or are they one in the same?

Reset your windows and try again.

To reset your windows: Roll the windows all the way down, holding the window down button until you hear a click. Now roll the windows up, holding the up button until you hear a click. Repeat this procedure a second time. Check that the window auto-drop that functions when either door is opened or closed now works normally.

Thanks for your help, Windows were working normally before, But I did the reset a few times, no luck with the top problem....

Make sure you put the top fully down (the top reset position) after the window reset and try again.

If it still does not work, make sure the pump fluid level is between the two center embossed lines on the top pump behind the carpet wall above the CD changer in the trunk. If it is low the fluid may need to be topped up.

Performed reset, put top down all the way, fluid is full...No change.

Yes...latch tries to pull top down, but because the outboard plastic pins are not close enough to the holes in the top of the window frame and are sitting on top of the window frame it cannot pull it down to latch...its like the up portion is stopping just a slight bit short of where it needs to.

In the center photo you will see a silver lever that operates the switch for the latch. Spray that lever linkage with lubricant “I use WD40” and push the lever gently up and down with a pencil until it operates freely. I say gently you do not want to bend the linkage. After you do that open the roof, check the latch parked and operate the roof closed electrically and hold the button until it closes. Let us know what takes place.

Are you sure the Petcock is fully closed?

If it is I try using the key to manually close the roof and see if that helps.

I had a similar problem with my convertible top and discovered that I had accidentally bumped the valve near the pump while doing other maintenance. I opened it all the way and the problem was solved. Check behind the right sidewall of the trunk for a valve with a little T handle and make sure it's fully open.

No change..It appears latch is working fine..If I pull forward and down on the roof from inside the car it will latch. I removed the 2 outside plastic coated pins, and the top will effortlessly close and fully latch, however the forward edge of the top isn't properly seated against the windshield frame..Its back about 1/4", which supports my earlier post that the two outboard pins are not quite making it to the holes in the windshield frame. And the petcock is fully clockwise.

If alignment is the issue I would question if any repairs were made to the roof system.

Thinking back on my episode with the "Green Shower" I remember when I put it all back together the latch was not catching as good as it should. So I loosened the bolts along the front and underneath. Clamped up the whole section then re-tightened the bolts. Worked fine after that.
