Not a good year for my Jag, one issue after another.
Opened the top today, everything went OK, rear windows came down, top opened, got a ding at the end. Hood Latch Fail message popped up, I looked up and sure enough the latch above the windshield did not retract back. Turned the car off, tried closing the top. Right away latch retracted, top closed, latch never popped back up as it supposed to, rear windows stayed down. Now it does not respond at all when pushing open / close button. I am thinking as a first step to manually open it and see it resets itself since now the latch is retracted.
What I do when problems occur is manually open and close the top a couple of times with the ignition on. If it's just a out of sync problem that should fix it. make sure the battery is fully charged before you start.

The top electrics need a logical sequence of switches opened/closed to operate correctly.
Any deviation will cause a SHUTDOWN.(module confusion)
Lots of info here on the forum related to the same faults and others have offered solutions
so a SEARCH for convertible top electric faults would likely have threads about diagnostics and SUCCESS.
Check the fluid level. It should be at or above the top embossed line. Know that the windows will not close until the roof rams are locked in the full extended position.

The fluid level is good. I am thinking it could be switches in the latch mechanism. I lost my garage space so the car has been baking in the sun for a month, maybe it contributed to the issue. I want to find some info on line on how to get to them before I start taking things apart.
Is there a trick yo getting the top down manually? The latch is undone, butterfly valve on the pump open, i cant get it down.

If I were a betting man I would say your roof system is confused. This takes place with a low battery or a frustrated operator pushing the button to open or close off and on when the system was not finished.
You need to open the roof completely manually and park the door latch. At this point you need to do a hard reset. Once that is done start the car and let run for a moment or two. Then push the close button and hold it until the roof has completed the full close operation. Let me know how it goes..
I was unable to unlock the latch on my 06 last year and was afraid of bending or breaking something. So I removed the three fasteners at the hinge mount on one side and then was able release the locks. After that I cycled the top by hand a couple times without locking it in the up position with the ignition on to get it back in sync.
Found the latches, it did take a lot of force to unlatch them, brought the top down, reset and everything is back to normal. Thank you very much for your help. Finding these stupid silver shafts was have the battle.
